Or does it go into Doomsday folder? Mine just went into Doomsday folder but when i try to install a mod - CORE for example - it's looking for an Armageddon folder.

Did my Armageddon install go wrong somehow or is it incomplete if I don't have an Armageddon folder created?

FYI - The answer seems to be that when upgrading from DD to Armageddon no new folder is created.

Armageddon itself is only a 'booster pack' for Doomsday, and installs itself into the existing Doomsday folder, adding itself to the installed game.

On the other hand, a full install from the Anthology puts the game into the Armageddon folder.

Just point the CORE installer to the existing Doomsday folder if your install is up to date and running properly (ie 1.3 beta 2 patch, correct checksum and so on)
 
Re your second question, AFAIK, Anthology installs Arma into an armageddon folder.

If you've got Windows XP, right click on the armageddon shortcut on the desktop and select 'properties'.

The folder you want to direct the patch to (armageddon or doomsday) will be listed in the 'start in' box.
