Hi, I jumped in the Humble Bundle, and got the biggest lot. A few of the DLCs that I own now and are installed are not shown as active in the launcher, there is just a link to the store. The game also shows a pop-up screen every time I start it from Steam, listing a five serial numbers for seemingly arbitrary DLCs (not the missing ones), saying that I will need to insert the keys after the games starts. Didn't have to, yet, though.

Missing in the launcher are: Reaper's Due, Conclave and Horse Lords.

For some reason South Indian and African Portraits are show as installed, altough I don't thin they were part of the deal.

The game is a clean install from scratch.

Content packs do not show in the launcher or game under their names, only as their component parts.

If i may...
That's actually only true for the Horse Lords Content Pack.
The Conclave and Monks&Mystics Content packs and i believe the Reapers Due Content pack too are each displayed as one in in the launcher, but as the latter is
the only one i don't own, i thus don't know for sure in that case.

Either way, I guess the OP assumed the content packs would be included along the expansions.

@Taika-Kim
- The Steam pop up can be deactivated and ignored for this game.
I think in it's window itself or via the Steam overlay.
- The South Indian and African Portraits (since patch 3.x) are free.
