Please explain your issue is in as much detail as possible.
In this game, the empire to my north (Yaanarian Centralized Stars) is in the process of colonizing two planets. However, every month the colonization bar resets to 0% and the ETA of colonization completion increases by 1 month, effectively ensuring the colony will never be founded. This continues endlessly.

When I used the console to take control of the AI empire, the colony was founded properly. It seems that this only affects AI controlled empires.

I should note that this is a different but potentially related bug to the one reported in this thread as that bug has been identified as being caused by Cybernetic Creed and affects the player, while this otherwise identical bug affects AI empires which do not necessarily need to have Cybernetic Creed.

This issue persists in 4.0.6 and the 4.0.7 open beta, as well as when using the bugfix mod posted in the above thread.

Steps to reproduce the issue.
I cannot identify how to reproduce the issue outside of this save game.

I've been doing tests with AI-only games, and it seems to actually be an overwhelmingly common issue. During the process where the population of a new developing colony slowly increases to 100, the population of bugged colonies keeps decreasing back to a minimum value, which appears to be causing the colonization progress bar to stay at 0%.

(Also, this might be wrong, but the way the population numbers behave makes me think the bugged colonies might be generating Pops out of thin air, which then somehow resettle to other planets in the same empire.)

I made my own bug report, but the forum doesn't seem to like me trying to link it.
 
Can confirm I am also seeing this and it's not cybernetic creed related.
Even inheriting these worlds after integrating a subject did not provide any option for resolving this.

Edit: In this case, it may or may not be notable that these two worlds are the only ones with unmodified versions of the species on them - everywhere else the species had been modified with an additional trait. Is it possible they got stuck because the pop the colony ship was derived from was no longer valid?
 
I had the Prikkiki-Ti have this issue. Which led to a situation where the partially colonized planets were the only ones that they owned (and bombarding them did nothing). Using a non-world cracker colossus on them caused the game to CTD.
