I hope it's okay to piggyback off this post to add, Earth Custodianship also appears to be missing if you have whichever DLC adds the preset machine empires. I thought it was Synthetic Dawn but I don't see them on your list where they are on mine.

I'm also running 3.0.1 on Steam with no mods, but my DLC list as ordered in the Paradox launcher is:
Utopia, Apocalypse, Megacorp, Federations, Nemesis, Horizon Signal, Anniversary Portraits, Lithoids, Necroids, Leviathans, Distant Stars, Synthetic Dawn, Ancient Relics

This has already been reported, and seems to have something to do with you not having Humanoids (according to Reddit), if a bug tracker guy needs that information.

Hello!

Thank you for the report!

We are aware of the issue, it has already been added to our bug database.

I had the same bug on Stellaris with no mods: The 2 human empires from the base game as well as the Earth Custodianship from Synthetic Dawn were missing. I can confirm that activating the Humanoids Species Pack solves the issue. Thus all premade human empires are locked unless one owns the Humanoids Species Pack.

I can also confirm that UNE and CoM returned after having humanoid species pack active, also I don't know if it's tied to it, but UNE is using humanoid shipset.

It's somehow strange. I had this bug aswell, when I started Stellaris after the Update. Then my self-created empires (from a previous version of Stellaris) bugged out and i had to delete the "user_empires_designs"-file to get rid of them. When I started Stellaris afterwards the missing premade human empires were back again. But don't know if this is reproducable for anyone...
