What it says on the tin, really. Tested it on HoI4, works fine there.

I've done the following, without success:

Restarted Steam
Checked file permissions (were fine)
Verified game files
Hard-reinstalled Stellaris
deleted those files from the Stellaris documents folder.


Any ideas?
 
So turns out, the Launcher kept trying to re-download a mod that had been deleted from the Steam Workshop. I fixed the issue, but now I get to re-sub to ~140 mods... sigh.
