Please explain your issue is in as much detail as possible.
This is an ongoing issue it seems throughout the game's history. There are numerous ship upgrade/downgrade exploits where you can generate free alloys. I'm guessing the code and math is pretty convoluted. I would go so far as to say it might be easier to just remove the upgrade option entirely from the game. So this means ships are not allowed to upgraded and If you want a new ship type, build a new one. If you want to get alloys back then allow players to scrap at 50% of the original cost. It is really a minor feature in the game and there will be some complaining but honestly it is not a critical feature and mostly one that has been exploited over and over again. It is also probably wasting a lot of time from the developers to fix each time.

There is a simpler solution that removing upgrading ship's. Just don't give resources back when a ship is "upgraded". Also closes the knowledge gap of newer player not knowing they should mothball their starting fleet to kickstart their economy.
