After returning from an anomaly that requires an RC commander, it does not count as "deployed". The warning "All Drones were recalled and will remain in the Commander until deployed" appears, and it will not operate properly.
Can you replicate the issue?
Yes, from an earlier savegame of the same playthrough at least
