Yes, the Ethereals were directly referencing the Beast. More specifically they were talking about
Agamemnon, the planetoid-sized extragalactic colony ship that serves as the "heart and mind" of the Beast. The surviving soldiers of XCOM are taking the warning seriously, owing entirely to the fact that Jericho herself is doing so as well.

Faith in Chaos) all five Shroud-Beings are in a weakened state, but still able to function, influencing the world around them just like they do in Stellaris. The
[REDACTED] is not inside of the sword voluntarily, but it is still able to influence and communicate with the holder through telepathy, regardless of whether or not they're Gifted.
Just like in
Chapter Five of
After Everything, the Shroud-Beings are able to interact with anyone in the physical world while they themselves have physical form. The Whisperers in the Void, Eater of Worlds, Composer of Strands, and Instrument of Desire all briefly possessed and controlled the bodies of Partogan soldiers, allowing them to interact with anyone at will, Gifted or otherwise. Mira's Katana counts as a physical form for whichever entity is locked inside, and the Elerium blade is an excellent conductor for Psionic energy, allowing the being inside to reach out telepathically and influence whoever is holding the weapon.
Keeping this in mind, I should add that destroying the Katana is therefore a very bad idea. It would allow whoever is in there to return to the Shroud and possibly regain some of their lost power. Same goes for the central tower in the Crypt of the Elders.
