I'm having a slight problem.

I'm playing as the Roman Empire and I'm trying out the Messalian faith for the unique mechanics. I've also taken both decisions, to mend Chalcedon and Ephesus, so the Messalian faith is a heresy of the main christian religion.

But I'm having some trouble. I did a couple of /kill and used some cheats to turn regions to the Messalian faith. Right now, the Euchite Patriarch rules in Antioch, he is Messalian and the head of the faith. Then in Rome I have another bishop and the same for Alexandria. All of the bishops are reflected in the religion tab, when you can see the bishops occupying 3 of the possible 5 slots Pentarch slots.

In Constaninople the Patriarch Supreme own the temple, and I'm not going to remove him, so that's fine.

My problem is Jerusalem, where a Messalian bishop owns the temple holding, the holy site of Jerusalem is 10% controlled but there is no Pentarch represented in the pentarch tab. Any idea why that might be?

It's because Messalian only uses the Petrine Sees. Check the religion description.
 
There is a difference between "patriarch" and "pentarch".

The former is just a title, and doesn't apply solely to pentarchs.

The latter refers solely to the bishops of the five ecclesiastical sees, of which the religions which are non-Chalcedonian use only three.
