As far as I can tell, yes. It's actually nice to have two GCs, you can modify the other and play minor countries, and keep the other one as a 'real' GC.

You hit it! Right now i have 9 GC's in my Scenario Folder!!! Everyone with an other inc-file.

If people are interested, perhaps there should be a .csv/.eug/.inc file trading zone.
 
Just copy the GC file and rename it as GC2 or something once you've edited. place it in the scenerio directory and you'll be able to access it in the game.

the program can be edited to the bone. being able to simply custom games is a brilliant feature and the sure sign, in my opinion, of a classic (e.g. civ2).
