My Yi Ti game has run into an annoying problem. It seems that when I go to war, some of my vassals, just as they should, temporarily become independent due to the megawar system. However, once the war ended and I got the "the wars have subsided" event, not all of my vassals joined me. It's now been about 1.5 years since the war ended. They won't accept an offer of vassalisation.

Seems sort of broken to me. Is this a known problem?

Is he at war?
Possible fix if not:
type: charinfo
go to diplomacy with the independant ruler
stay there on offer vassalisation and type: play <char-id for the independant ruler>
send the still open offer and accept the popup
type: play <char-id for your Emporer>

Do you have a save from during the war please?

It's not.

It's happened with the Iron Throne too. Get into a mega-war and some vassals won't rejoin. Happened to me with the Reach and Dorne. They weren't at war with anyone.

Interestingly, the Reach is also a major offender in my most recent games. I seem to remember this working fine in past versions though. Did anything change?

I saw the same thing....Robb Stark was left with Lordship of Winterfell after losing his war with Stannis after the Lannisters had lost to Robb. He was spared but was stripped of his Lord Paramountcy. So when there was a mega war, Robb Stark (and by extension) Winterfell didn't rejoin the Iron Throne afterwards. It was pretty odd to see Winterfell as a isolated province in a sea of Iron Throne loyal provinces around it.
