Did You have the same issue upon reloading the savegame.

A savegame would help - so to check the province's history . The issue isn't spread to all of Your provinces, is it.

In any case, unless some events, for instance, have dropped the population beyond the zero - the negative "freemen to citizen" ratio will just affect that: the transition from freemen to citizen and not viceversa.

Again: if You could please provide a savegame, so that the bug can be spotted and replicated.
 
Loading the savegame, I see that nowhere there are fewer citizens than zero - thus a negative population.

Though, during testing, I also noticed that at times the citizen population went below zero: which is why I asked You whether on reloading the issue was still present.

The bug shows up on January, the first - when population calculations are made - a few months after Your save date. It's easy to duplicate and will be taken care of, thanks.
