I noticed this too. Started a war with Bolivia to transfer North Peru, return state Amazonas and liberate South Peru.

First time they backed down and I thought it was because they weren't primary.

But second time I finished the war and all I got was North Peru and not the other two.

This seems like a major gamebreaking bug.

But second time I finished the war and all I got was North Peru and not the other two.
I had the same as Argentina. Both North and South Peru enter the play, "abandon" the play, enter again, but their wargoal is no longer on the list. They fight with you but then remain as subjects after the war.
 
Is there any way to avoid this for when I get my hands on the update? Seems like a major issue.

Still happening on 1.9.7 when the enemy capitulates transfer subject war goal doesn't get enforced no matter what I do. only way to get it to work is a manual peace treaty
