When you select a Commander for a contract, they have 3 stats: armor, damage, and mobility. Armor and Mobility are obviously Health and Movement Speed, but what is damage exactly? Every weapon already has its own damage stat. Do the stats of the Weapon stack with the stats of the Commander to make a total? If so, will you have less overall damage using Ole' Betsy with Kelly (as opposed to Alberto) because she has a base Physical damage stat instead of a base Shotgun damage stat.

No, the damage stat does not have a direct impact on the commander's chosen weapon.

The stat is there to give a brief overview of the commanders capabilities in battle, this is also true for the other stats, to help out players that have never tested or seen much of the commander in action. Several things has been taken into account when this stat was estimated, such as the commander character's character ability and it's availability among different commander weapon (commander weapons availability is based on class). For example, Winn and Cleburne has the exact same weapons available, but Winn's character ability grants a speed buff, which as a result grants her a higher 'mobility' stat (they have the same base speed), while Cleburne's character ability increases his damage dealt among other things, which instead grants him a bump on his 'damage' stat. Kelly has a very high 'damage' stat because her character ability almost let's her double her damage output with her equipped weapon while having Deadeye activated :)

The damage type is based on the commanders default weapon, the weapon which is initially available to the commander class.

I hope this solved a few things out!
