If 'forced annexation' is on, then during the game countries that have occupied every single province of another country in a war (only excepting major powers) can force the country to accept to wholesale annexation in a peace treaty. The country can have armies and navies in existence, but can't have control of any province or else it can't be forcibly annexed.
 
enemy forces on oyur territory don't matter if they don't control one of oyur provinces. As a matter of fact, anexation while the enemy still has troops is a good way of expanding your army.

I tried this playing England in the GC by taking over and annexing Scotland and took a MAJOR diplomatic hit! Apparently the other Catholic nations (basically most of Europe!) don't approve.

If I settle a normal peace with Scotland and take 3 of their provinces, that leave them only their capital. How can I later take the capital given that during a normal peace settlement I cannot claim an enemy's capital??
 
You can't take an enemy capital in a normal peaceagreement, you have to annex it. This will increase your badboy value especially if your the same religion.

Since you'll get all the navies too when you annex, remember to get all the ships to a friendly port

I guess you could try vassalization and peaceful annexation if there is any chance of success for that. You'd need to get a RM with Scotland, get it to join the same military alliance as yourself, and get relations up to +190. If those conditions are met, you can offer them a vassalization. If they accept, you can offer a peaceful annexation ten years later. See webbrave's 'Parma rules Italy' in the AAR forum for an example of 'expansion by vassalization.' :)
 
If the province city is a colony (ie 5000 or less inhabitants) you can send a missionary (ie settler) to change the religion.

If the pop is over 5000 you will have to get it down to 5000 first. There are alot of good threads on the forum discribing how.
