I thought there would be an imperial incident for Papa to join hre
There is the "The Pope and the Emperor" incident, where they can choose to join via the "A Holy Empire?" event. You can check whether you fulfill all the conditions. One thing I can see in the game files, that's not listed on the wiki is that the AI will never choose to join if they rival the Emperor (or vice versa).

I see that two of the conditions are:
  • The religion of the Holy Roman Empire has not been enforced or locked
  • A treaty of religious peace has not been signed

So, this mean that the event can only happen if the Religious War ended with the The Peace of Westphalia, right?
 
No, it can and will happen directly after you resolved the shadow kingdom (in that you kept them in). In addition to that though, the Pope may not have more than... 8? provinces or so. I assume this is not the case for you.

The Pope will LEAVE the HRE if you sign the Peace of Westphalia or get the Erbkaisertum before the Religious War finished though.

When you say "resolve the Shadow Kingdom", you mean make the italian provinces back into the HRE?

In my actual game as Spain, the Shadow Kindgom have happened, and the italian provinces left the empire. After that (around 1550) I got to be elected Emperor, and won the Religious War, fixing catholicism as the official religion. Now, around 1600, I got all italian provinces for myself and added them to the HRE (including Ferrara Milan and Florence). More than one year has passed, and the Pape has not join the HRE.

He won't because the religion of the HRE has been enforced. The incident the others have talked about is designed to bring them into the HRE after the Shadow Kingom is resolved/'won' by the player (or I guess the AI too if it wasn't incapable), but before the League War. Since you are beyond that, your option is to use the Expand Empire CB, but that requires that the Pope have less than around 79% warscore for the total of his provinces. You could also vassalize him, but as a Catholic that has its own maluses (-2 diplo rep IRC), so generally it's not advisable to do that. If you manage to Expand Empire on him, that's your surest way.
