Sometimes, when I am ready to offer peace to a nation, it won't let me. It says I have to wait for a later date. I control all of their provinces, and have enough diplomats. Why is this?

Have you go into "Message Settings" (via Menu) and set all peace offerings as a popup? If not then you may have missed a peace offer from your enemy. It will exist as an icon in the top right hand corner and lasts for 1 month.
