I'm the hand of the king and a simple Lord. I have a son who is 10, and 2 daughters who are younger. My son is in line to become the next King as I'm married to the King's only daughter (current heir). BUT, my son is not MY heir. I can't figure out why. By all laws, he should inherit my lordship, but it is my eldest daughter instead. If I kill my 2 daughters, then my heir is some random male relative. I can't figure out why my son is being skipped.
 
He either has a disinherited/bastard/divested/other trait that removes him from the line of succession, you have a different succession law than you think, or it's just bugged and you need to type recalc_succ into console.
 
Sometimes the game takes a while to recalculate the succession. Saving and reloading can fix it sometimes, but since it seems to have resolved itself it's all good.
