While it makes sense to have this for land commanders it can be quite a pain at times for navies, specifically when you want to move an army that's too large to fit on the fleet and can't add any more boats to it.

Yes you can split the army in two and move the two armies on two fleets to one destination, but this seems overly painful and complex for what should be a simple hop on/hop off movement.

Agreed. It may be WAD (as far as the loyal-troops mechanic is concerned), but it's a major design flaw.
 
This could be changed. Disloyal commanders (land and navy) should only be unwilling if a combination of forces means they would lose their command - but receiving additional cohorts is something they should welcome.
