When using the symmetrical start option(rest of the options on whatever the reset button puts it), it removes the buildings, but their effects last. So f.e. Pyke will have a levy of 5k without actually having a building.

It also seems to miss a couple of buildings(in bleeding years start: some shipyards in the northern part of the stepstones remain, but the southern part does have them removed. There's also a bunch of special buildings that stay such as dragonstone and harrenhall, but I suppose those were meant to stick around)
 
Notice the same. I assume the uniques are intended to persist. It removes all the "Large Westerlander Castles," etc, but the +levy/tax remains.
 
It only removes the base value buildings, special buildings are meant to stick around.
As for the levies not changing let the game run for a little bit and they should update after a while
