Regarding all the other bug reports, I haven't had time to look into them, but they will be taken care next week.
There's probably going to be at least one beta release before HF.

When ever I use Shattered Realm with ancient religions on the Charlemange data the ruler of Sindh stays Muslim along with the counts of Kafirkot and Multan. Unless I play as the ruler of Sindh then the generated ruler of Mansura stays Muslim.

I don't know that this is a bug with certainty, but I've noticed a problem with the coat of arms. All of my coat of arms options for things like Celtic, Hellenic, Roman, Jewish and almost all others are identical to the ones for Catholic. Starting the game says that the installation is valid and I don't have any other mods installed, but I'm pretty sure there should be unique coat of arms available. Any ideas?

Edit: To be clear all of the coat of arms already in game, as far as I can tell, are what they should be. It's the custom ones that aren't showing the options that they ought to when you edit your CoA/dynasty name.

That's because there are no special CoAs for some groups, e.g. Jewish, Hellenic, etc.
Celtic seems to work fine for me.
I've set the Hellenic group to use pagan CoAs.

Maybe not a bug per se but: Gotland in 867 doesn't have a shipbuilder, which pretty much makes it impossible to do anything from that start, including put together the 300 prestige needed to build one.

(This is true in vanilla as well, but less of an issue because they can walk across the sea to mainland Sweden.)

Vanilla fault, history doesn't load properly. Again.
If you click on CM bookmark and then to TOG, shipyard will be there.

I'm using the latest versions of both CK2 Plus and Rex Teutenorum with CK2 fully up to date.

I'm playing as a Yazidi and have enough vassals of the same religion but for some reason even though I've activated the event in the intrigue menu and payed cash for it, their unique festival/feast doesn't fire.

Did you wait until October? The feast won't fire if it's after May but before October, until October rolls around

Found it, fixed it.

Having CK2Plus active seems to disable the Mongol invasion.
The Mongols show up just fine if the mod is off, but with it on I've run four games and each time 1218 passes and Temujin just sits on his hands each time, or doesn't even spawn.
I tried to force the event with console commands, but the console tells me that event 60001 doesn't exist.
I have the Way of Life and Legacy of Rome DLCs, and no other mods active. What could be causing this?

If you have the "Just" trait and try to imprison a plot leader, who's not your direct vassal, you accumulate Tyranny AND lose your Just trait. If the plot leader is your direct vassal, the game doesn't mind. Once the Just trait has been confiscated, you can imprison non-direct vassal plot leaders again as normal.

I'm pretty sure that's what I'm seeing in my game anyway. No other mods, latest version...etc.

In my campaign I created the Arabian Empire (from 1066 start). Some time after doing so, I won a holy war, at which point I was suddenly informed that I had 74 imperial decadence and my levies got cut in half.

I guess what happened is that the Arabian Empire gets 75 Imperial Decadence in the history files, I assume meant for the earlier starts in which it exists, but the effects didn't appear until the value was changed by my winning a holy war. (I'm not totally sure on the mechanics but it may also be relevant that I'm playing as the Abbasids, and hence am technically the same dynasty as the empire's previous holder 200+ years ago.)

It seems to me that this can't be entirely WAD. From a later start date, the Arabian Empire is to all appearances simply the cultural titular empire for Arabs. If it were a de jure empire as it is in HIP then it would arguably make sense for that decadence value to stick around, but otherwise it should probably reset to zero in 1066. And one way or another, presumably the effects being nonexistent until something causes the number to change is not intentional.

This might be a hardcoded issue, but a plot to discredit someone that you're backing probably shouldn't be able to result in you investigating and getting the "devious schemer" negative opinion modifier for the person who initiated the plot.

getting a weird bug in beta 2 as the Ummayads where I can't build cities or castles in my holding slots in Cortoba and can build tribal holdings despite being not tribal
That is WAD, see changelog for beta 1. Upgrade the village to city or castle and burn off excess prestige into buildings along the way.

Not sure if this is vanilla as well:

Playing NWO, tribal. Raiding standard village provinces gives 3-10 gold in free loot. However, nomad provinces have 35-70 gold in free loot per province. That's insane, funding entire cities for decades.
