I am pretty sure the exact point is that two identical species using the same portrait will be treated by the game as different species just due to them being in two different starting empires. Which I am pretty sure is not WAD but an oversight (as the game was supposed to treat them as the same, but an update might have broken something).
The previous design was that same portrait + same name = same species.
But you're allowed to set same name + same portrait for prepatents and serviles in the origins that provide those.
Instead of changing the code to forbid same name + same portrait when creating a custom empire, someone after Necroids decided to break the previous design.
You can change species name when you make a new Template. Bio Ascension gives you the power to change portraits, too. This combo of changes was previously able to merge species in a portrait category into a single Template via genemodding, which was convenient and powerful. That was broken by this change, too.
I'm not a fan of this design breakage.
