I can't replicate this. I let the game run normally, saved and reloaded several times during it, and no issues.
Try not to use "resume" from launcher, but launch EU4 normally and load the game from inside the game proper.
That still did not work. I tried reloading an older conversion mod and its working fine, but for some reason the last three games saves I tried to convert had this issue.

A little over two weeks ago, I converted my CK3 game to EU4. I was really invested in the world that had been created, and with the dynamics between the nations that had formed. So I was pretty disappointed that the converter threw it all out the window and gave everyone different values. And I understand why it does that, and I'm not mad at the developers for designing it that way. But what I wanted to know is if there is a way to go into the files and change the values.
I'm not trying to do anything big (at least, I don't think I am). Mostly what I want to do is change the relationships between the nations to keep things more "canonical". For example, having León and Castille continue to be stalwart allies against the Muslims instead of devolving into pointless civil war with each other, and not having Norway, which was in the process of being completely subsumed by England, suddenly be friendly with them and also allied to their former enemy, Denmark. It would also be cool to change around the size of the armies of each nation too, to reflect the state it was at the end of my CK3 playthrough, but it's not a priority.
So, is there a way to do this? Please let me know, and thank you!

I recommend heavily tweaking the converter output to match your tastes, because the team is obviously limited to what information they can pull from the gamefile. Look on the EU4 wiki for modding advice and guides - in particular in your case adding tags as historical friends and rivals to railroad relationships.

Adding to Yuiiut said above, I recommend editing the following:
Diplomacy in the history files: you can create any alliances you want to start the game off with here.
Country history: Here you can add historical friend/historical rival, which will make the AI almost never attack/ally the other nation in question. Be aware that those values can change depending on the game. (E.g - If Leon and Castille end up at war with one another for any reason, they may lose their friendly status)

This is very unfortunate. Issue is you're supposed to form Z62, which is I assume Slavia, but there isn't a Z62 in the country defines. This is an oversight.

Now. Concerning saving your save/run, you could edit the mod's common/country_tags/00_countries.txt and add it inside, a link to Slavia.txt, and then go to common/countries/ and create a new Slavia.txt inside with contents that match your culture.

We'll see about fixing this for future converter releases. It'd be useful if you could upload your CK3 save so I can run tests on it.

I'm having issues with the flags converting badly, not converting them at all, converter making some never-seen-before ones and overwriting custom ones with the historic ones in EU4. I'd be glad if you looked into this and tell me if there's anything I can do to fix it.

Examples of those issues are Sunrise of Sand, Maghreb, Holavia and Rus

The only thing I changed in config is dev values (buildings = 0.05, development = 0.1)

Hey guys! I have a problem with adding ability to change religions. On my game i have 5 slavic faith and i wanted to add to them ability to change religion (like with catholic and protestant for example). The problem is only the "newest" religion that was formed in CK3 can change to all other Slavic faiths and other cant. Did converter created some kind of flag or something that blocks it or something like this? And if it did do you know how it can be named in files?

You need to upload log.txt and also show some examples of wrong flags. Screenshots would help. It would also help if you made sure the flags you're seeing aren't in fact vanilla EU4 flags or added by some mod you have in EU4.

Chances of the converter taking your flags from CK3 and making random unrecognizable ones in EU4 are slim to none.

that block you posted in the first screenshot with

means that EUJ4's vanilla pagan religion can transform into any of those you listed inside.
You need to go into every custom slavic faith and tell them they can swap to others in the same way.

Neither in CK3 nor in EU4 there were any mods enabled. I'm not even taking into account the titles created from already existing in-game de jure, I mean those custom-made by players.

There it is in attachments. I was mistaken about Maghreb, it was created off existing de jure empire, but Shurima was a custom one and its flag does not convert nontheless.

Ok, I've taken a look. This is the issue - in CK3 islamic houses use their house CoA for title CoA, which presents serious problems in EU4 as dynasties often spread far and wide, resulting in many tags sharing same CoA. Thus, unless specifically overridden (configurables/dynastyflags/) with pregenerated flags, we use title flags instead.

Now, flags 1 & 2 - this is a known issue with layering which our flag renderer doesn't properly execute. It's easier to wait for EU5 than to fix this minor issue, honestly.
As far as Maghreb and Shurima go - inside the save their CoA definitions are *exactly* what you see in EU4, but in CK3 they are overridden by house emplems, ie. Sunrise of Sand for example.

Overall, yes, I'm aware the conversion isn't perfect but it's not possible to replicate everything perfectly, I'm afraid. With EU5 on the horizon at least flags will transfer with much more fidelity.

If you converted successfully - and you did - you need to add the mod to a new playset and enable that new playset in the launcher.
 
I did. Still not working. Any cue why?
Unless you show me some screenshots of the launcher - where you added it, where you enabled it, and what happens when you boot the game - I really can't help.
