Would it kill you to be more specific, explain in detail and actually list the countries you want removed? I am not a mind reader. This is a complex issue with multiple answers depending on the details.

To remove Granada do i just go into the files and delete the tag and the file from the countries folder?
I did the same with Greece and it worked but the game crashes with Granada
I think its crashing becuase the base game starts with Granada owning provinces
Granada doesnt own any provinces but has a bunch of cores, I tried to delete the tag GRA from the country tags folder and the country's txt document but it didnt work

Won't work because Granadais a vanilla county and we load all vanilla files.
You have two options. Either delete them from vanilla installation, or delete them from the completed mod by editing the provinces and deleting the cores.
Notepad++ has a replace in files feature that'll make it easy to do.
I know I'm over a week late on this, but if you're still willing, I'd love to have my file converted (default options). Alternatively, if it's easier to post the workaround, that works for me, too, though I assume it involves owning a copy of the game on a different platform.

Sorry if this is a dumb question, would anyone know how to change the name of the player's custom country that's ported over, it adds an S (probably bc i'm Clan government) with makes it sound a bit stupid to me. And I'm unsure where to search in the mod to change that;

Idk if this is meant to be a feature or if it just an unintended thing, but when I convert CK3 to EU4, The holy roman empire isn't completely converted, only the integrated parts on the Empire map is, not the entire realm that includes land outside of the normal CK3 empire map H.R.E, for example France was owned by the H.R.E, but wasn't in the EU4 HRE thing.
In the converted mod, open localization folder, and find the name of country inside.
You are free to edit any file and change whatever you like.

Well I found a pretty minor oversight, forming the Defender of Faith requires you to be Male, even if you reformed a faith to be female-dominant.
Not so minor is that all my heirs are men, when reforming to a female-dominant faith should make female heirs the norm.
And finally another minor problem is that my reformed religion has no icon, but that's not really much of a problem.
Anyway great job on the converter so far! Also if you need my save I'd be happy to provide it.

Log.txt please. Icon should be present unless you are using an old build. As for male issue, I believe that is hardcoded into eu4.
I tried to do different things to the save to try to get the entire HRE title to convert, but it only converted the integrated titles, like if you press the empire tab that's what it would integrate, not all the land owned by the dude.
I see what's going on, and it's WAD. France isn't dejure HRE, only defacto, and once converter shatters france into its duchies those duchies go free and have nominally no relation to HRE. If you want them to be inside HRE as princes, you need to actually integrate k_france into e_hre.
You could also simply edit your save, go to k_france and set e_hre's ID as the dejure key.
Do you know how I would edit my save and do this I can't figure it out
